# Genetics and Neuroscience: Circuit Architectures, Neuromodulation, and Neural Engineering
> **Part 4 of 5** of the *Genetics and Neuroscience* reference (plugin `genetics-neuroscience-technical`), covering §10–§14. ## §10. Circuit Architectures
**Cortical microcircuit**: six layers. ⚠️ **L4 receives thalamic input → L2/3 (cortico-
cortical output) → L5 (subcortical output) → L6 (feedback to thalamus).** **~80%
excitatory pyramidal, ~20% inhibitory interneurons.**
**⚠️ Interneuron classes are functionally distinct, not interchangeable:**
- **PV (parvalbumin)** — fast-spiking, **perisomatic** targeting. ⚠️ **Controls spike
output and generates gamma oscillations.**
- **SST (somatostatin)** — **dendrite** targeting. ⚠️ **Controls synaptic input and
dendritic computation.**
- **VIP** — ⚠️ **inhibits SST → disinhibition. A gating mechanism for attention and
learning signals.**
**Hippocampus**: trisynaptic loop — entorhinal → **dentate gyrus** (⚠️ **pattern
separation via sparse coding and expansion**) → **CA3** (⚠️ **recurrent collaterals →
autoassociative attractor → pattern completion**) → CA1 → back to entorhinal.
**Place cells, grid cells** (⚠️ **hexagonal firing in entorhinal cortex — a metric for
space**), head-direction and border cells. **Theta and sharp-wave ripples**, the latter
carrying **replay** for consolidation.
**Basal ganglia**: **direct pathway (D1, "go") disinhibits thalamus; indirect (D2, "no-go")
inhibits**; hyperdirect for rapid stopping. ⚠️ **Dopamine modulates the balance — which is
why loss of dopaminergic input produces Parkinsonian bradykinesia, and why the STN is a DBS
target** (§14).
**Cerebellum**: granule cells (⚠️ **~50 billion — over half the neurons in the human brain,
providing a massive expansion recoding**), parallel fibres, Purkinje cells,
**climbing fibres carrying an error signal.** ⚠️ **The Marr–Albus–Ito model treats this as
supervised learning, and it remains the clearest circuit-level learning theory in
neuroscience.**
**Oscillations and what they're associated with**: delta (sleep), theta (⚠️ **hippocampal
navigation and memory**), alpha (idling/inhibition), beta (motor maintenance), gamma
(⚠️ **local processing, PV-interneuron generated**). **Cross-frequency coupling**
(theta-gamma) as a proposed multiplexing scheme.

## §11. Neuromodulation
**⚠️ Neuromodulators don't transmit information so much as change the rules of
transmission** — they alter gain, plasticity thresholds, and network state.

**⚠️ The dopamine result is one of neuroscience's cleanest**: Schultz's recordings showed
phasic dopamine encodes **reward prediction error** `δ = r + γV(s′) − V(s)` — **the same
term as in temporal-difference reinforcement learning.** Fires to unexpected reward,
shifts to the predictive cue once learned, and **dips below baseline when an expected
reward is omitted.**
**⚠️ "Dopamine is the pleasure chemical" is wrong** and the error matters: it is far more
about **learning and motivational vigour (wanting)** than about hedonic experience
(liking), which depends more on opioid and endocannabinoid signalling.

## §12. Development and Glia
**Neurodevelopment**: neural induction → proliferation → **migration** (radial glia as
scaffold) → differentiation → axon guidance (⚠️ **netrin, slit, ephrin, semaphorin —
attractive and repulsive gradients, and the growth cone integrates them**) →
synaptogenesis → **activity-dependent refinement** → myelination.
**⚠️ Critical periods** — windows of heightened plasticity. **Ocular dominance plasticity
is the canonical case**, and its closure is driven by **PV interneuron maturation and
perineuronal nets.** ⚠️ **The nets are physically removable, and doing so reopens
plasticity in adults** — one of the more striking demonstrations that critical periods are
actively closed rather than passively lost.
**⚠️ Massive programmed cell death** — roughly half of neurons generated die, in
competition for target-derived neurotrophic factors (NGF, BDNF). **Selection, not
construction.**
**Glia are not support cells:**
- **Astrocytes** — K⁺ buffering, glutamate uptake, metabolic support, ⚠️ **tripartite
synapse and calcium signalling**, blood-flow control (the basis of the **fMRI BOLD
signal** — see a biomedical-engineering reference §2).
- **Oligodendrocytes** — myelin in CNS; ⚠️ **and myelination is activity-dependent and
plastic in adults.**
- **Microglia** — resident immune cells; ⚠️ **synaptic pruning via complement (C1q/C3)
tagging — a developmental mechanism implicated in schizophrenia risk.**

## §13. Neural Engineering Methods
**⚠️ Optogenetics** — the technique that made causality testable.

**⚠️ Cell-type specificity comes from the promoter or Cre-driver line, not the opsin.**
**Practical caveats**: light scattering limits depth (⚠️ **hence implanted fibres**),
tissue heating, ⚠️ **and non-physiological synchrony — driving a population at 20 Hz
uniformly is not what the circuit normally does, so interpret gain-of-function results
carefully.**
**Chemogenetics (DREADDs)** — hM3Dq (excite), hM4Di (inhibit), activated by a designer
ligand. ⚠️ **Minutes-to-hours timescale rather than milliseconds; no implant needed.**
⚠️ **The CNO caveat is real: clozapine-N-oxide back-metabolizes to clozapine, which has
its own pharmacology — modern practice uses lower doses, alternative ligands, and
DREADD-free controls.**
**Imaging**: **GCaMP** calcium indicators (⚠️ **calcium is a proxy for spiking with
~100–500 ms decay — you cannot resolve individual spikes at high rates**),
**voltage indicators** (⚠️ **ASAP, Voltron — direct and fast, but far fewer photons and
lower SNR**), **two-photon** (⚠️ **~500–800 µm depth in cortex**), **three-photon**
(deeper), **miniscopes** for freely-moving animals, **fibre photometry** (bulk signal, no
cellular resolution), **light-sheet** for whole-brain imaging in transparent larval
zebrafish.
**Electrophysiology**: **patch clamp** (⚠️ **gold standard for single-cell biophysics;
whole-cell, cell-attached, and the in-vivo variants**), **sharp electrodes**,
**tetrodes**, **Neuropixels** (⚠️ **hundreds to thousands of recording sites on a single
shank — the change that made large-scale population recording routine**), **ECoG**, and
**MEA** in vitro.
**Anatomy and tracing**: **viral tracers** (⚠️ **rabies for monosynaptic retrograde input
mapping; AAV variants for anterograde**), **CLARITY/iDISCO** tissue clearing,
**expansion microscopy** (⚠️ **physically swell the specimen to beat the diffraction
limit**), **Brainbow** multicolour labelling, **serial-section EM** for connectomics
(§17.2 → `neurogen-reference`).
**Molecular profiling**: single-cell and single-nucleus RNA-seq (⚠️ **nuclei work on frozen
and on post-mortem tissue, where whole cells don't**), **spatial transcriptomics**
(MERFISH, Visium, Slide-seq — ⚠️ **transcriptome with anatomical position, which is what
cell-type atlases needed**), and **Patch-seq**, which combines electrophysiology,
morphology and transcriptome from the same cell.

## §14. Stimulation and Intervention

**⚠️ DBS mechanism remains genuinely unsettled** — it was introduced empirically. It is not
simply "reversible lesion": proposals include informational lesion, antidromic activation,
network desynchronization, and astrocytic contribution. **⚠️ Efficacy is well established
while mechanism is not — an uncomfortable but honest position.**
**Closed-loop / adaptive stimulation** — sense a biomarker (⚠️ **beta-band power in
Parkinson's**) and stimulate only when needed. **Reduces side effects and extends battery
life**, and is the clear direction of travel.
**⚠️ The general caution for all of §14**: stimulating a node perturbs a network. **Effects
propagate, and both therapeutic benefit and side effects arise from the network response,
not from the stimulated tissue alone.**
