## When to use
When preparing to apply LDA to a new MS/MS spectral dataset in bag-of-fragments format, before running the full modeling pipeline. Use this skill when you have preprocessed spectra (noise filtered, neutral losses extracted) and need to determine whether to use default LDA settings or optimize them for your specific dataset size, spectral complexity, or desired motif resolution.
## When NOT to use
- Input spectra are not yet in bag-of-fragments format or still contain high noise and unextracted neutral losses—preprocess first.
- You have a priori knowledge of the exact number and identities of fragmentation motifs and wish to perform supervised classification instead.
- The dataset is extremely small (< 10 spectra) or extremely large (> 1M spectra without distributed LDA infrastructure)—consider data augmentation or sampling strategies.

## How to apply
Configure LDA hyperparameters via command-line flags or a JSON parameter file before invoking MS2LDA's modeling module. Set alpha (document-topic concentration), beta (topic-word concentration), the number of topics (Mass2Motifs to infer—typically tuned based on expected motif diversity), and iteration count (convergence threshold). Execute LDA training and monitor convergence; if convergence is poor or motifs are under/over-fragmented, adjust topic count downward (coarser patterns) or upward (finer patterns), and consider increasing iterations. The rationale is that alpha and beta control sparsity and smoothing of the topic-fragment distributions, while topic count directly determines the granularity of discovered motifs, and iteration count ensures stable parameter learning.
