# add-cfd-bioreactor-skill
**Date**: 2026-02-20
**Machine**: mac
**Status**: Completed
## Objective
Create a Claude Code skill for research-grade computational fluid dynamics simulation of bioprocess cartridge designs using FEniCSx, covering geometry import (STEP/IGES), mesh generation, coupled multiphysics solving (Navier-Stokes + species transport + O2 reaction-diffusion), and interactive 3D visualization via PyVista.
## Changes Planned
- [x] Follow CONFIG_MANAGEMENT.md workflow (via skill-editor STANDARD mode)
- [x] Create `claude-config/skills/cfd-bioreactor/SKILL.md` (main skill definition, 505 lines)
- [x] Create 6 reference files (environment-setup, physics-models, mesh-generation-guide, fenicsx-patterns, validation-benchmarks, troubleshooting-guide)
- [x] Create 3 example files (01-2d-channel-flow, 02-2d-oxygen-transport, 03-3d-cartridge-template)
- [x] Create `examples/environment.yml` (conda environment specification)
- [x] Sync to `~/.claude/skills/cfd-bioreactor/`
## Expected Outcome
A heavyweight single-context skill that:
- Guides Claude to generate complete, runnable FEniCSx Python scripts
- Covers two-phase segregated workflow: Phase A (fluid flow) then Phase B (species transport)
- Supports 4 complexity tiers from 2D validation to 3D production
- Includes pre-flight environment validation, solver progress monitoring, and conservation checks
- Provides beginner-accessible examples with inline explanations
## Actual Outcome
11 files created totaling 6,953 lines:
- SKILL.md: 505 lines with YAML frontmatter, 2-phase 7-step workflow, code generation protocol
- fenicsx-patterns.md: 1,338 lines (largest file, core code library with 15 sections)
- 03-3d-cartridge-template.md: 970 lines (full 3D production template)
- mesh-generation-guide.md: 735 lines (STEP import, physical groups, memory estimation)
- 02-2d-oxygen-transport.md: 676 lines (coupled flow + O2 transport example)
- physics-models.md: 603 lines (equations, bioreactor parameter tables with SI values)
- validation-benchmarks.md: 603 lines (Poiseuille, diffusion-reaction, SUPG benchmarks)
- troubleshooting-guide.md: 587 lines (error catalog organized by workflow stage)
- environment-setup.md: 553 lines (conda/Docker installation, pre-flight validation script)
- 01-2d-channel-flow.md: 350 lines (Tier 1 Poiseuille flow validation)
- environment.yml: 31 lines (one-command conda install)
All 4 adversarial review fixes incorporated:
1. Numerically stable SUPG parameter (no cosh/sinh overflow)
2. Verified NonlinearProblem import path for v0.10
3. Poiseuille convergence documented as machine precision (P2 exact for quadratic)
4. Pre-flight OCC check includes synchronize() + entity verification
## Assessment
**Result**: Success
**Improvements**:
- Skill triggers correctly on bioprocess/CFD/FEniCSx requests
- YAML frontmatter validates correctly
- No regressions in existing skills
- All 11 files created with correct v0.10 API patterns
**Issues**:
- Files are larger than initial estimates (6,953 vs 3,500-4,200 target) due to thoroughness
- sync-config.py had pre-existing settings.json conflict; used manual copy for skill sync
**Lessons Learned**:
- Parallel executor agents (5 simultaneous) significantly reduce wall-clock time for large skill creation
- Adversarial review catches critical numerical issues (SUPG overflow) that would produce broken scripts
- FEniCSx API versioning is a major complexity driver -- version pinning + assertions essential
