## Overview

is about staying within the "quantitative" part honestly.
## When to use
- Optimizing new antibodies: dilution, incubation, blocking.
- Transfer problems: incomplete transfer, blow-through, uneven transfer.
- Detection issues: no signal, high background, non-specific bands, speckles.
- Quantification: linear range, normalization (total protein vs housekeeping), densitometry.
- Antibody validation: knockout/knockdown controls, blocking peptides.
- Choosing chemiluminescence vs fluorescence detection.
## Core concepts
- **Antibody validation.** The make-or-break step: test on positive/negative controls
(knockout or knockdown lysates are the gold standard — a band at the right kDa in wild-type
that disappears in KO); check datasheet species/reactivity but verify empirically; validate
each lot. Most "troubleshooting" is actually unvalidated antibodies.
- **Blocking.** 5% non-fat milk or BSA in TBST — test both (milk contains biotin/casein that
interfere with some systems; BSA for phospho-antibodies since milk contains phosphoproteins).
Block 1h room temp; insufficient blocking = high background.
- **Primary antibody.** Titrate (1:500-1:5000 typical starting range); overnight 4°C usually
beats 1h room temp for signal:noise; reuse is possible for robust antibodies but track
performance decline. Incubate with gentle rocking — uneven coverage gives uneven bands.
- **Transfer.** Wet (tank) for large proteins and quantitative work; semi-dry for speed with
small/medium proteins. Check transfer with Ponceau S or stain-free gels before
immunodetection — never troubleshoot detection on an unchecked transfer. High-MW proteins:
longer transfer, lower methanol, SDS in buffer. Blow-through of small proteins: shorter
transfer, higher methanol, smaller pore membrane.
- **Detection.** Chemiluminescence (HRP/ECL — sensitive, but narrow linear range and
saturates fast); fluorescence (IRDye — wider dynamic range, multiplexing, truly
quantitative within range). For quantification, fluorescence wins; for yes/no detection,
ECL suffices. Expose ECL in a series — the first non-saturated exposure is the data.
- **Quantification rules.** Signal must be in the linear range (check with dilution series);
normalize to total protein (stain-free, REVERT) not housekeeping proteins — housekeepers
(actin, GAPDH, tubulin) change with treatment more often than admitted; subtract local
background; report normalized values with the raw images. Saturated bands are not data.
- **Controls.** Positive control lysate (known expressor), negative control (KO/knockdown or
non-expressing line), loading control strategy decided in advance, molecular-weight ladder
on every gel. Show full membranes in supplements — cropped bands hide non-specificity.
- **Lysate prep.** Protease + phosphatase inhibitors (fresh), appropriate lysis buffer
(RIPA for most, gentler for complexes), quantify protein (BCA/Bradford) and load equally,
don't boil membrane proteins (aggregate — heat at 37-70°C instead).
## Practical workflow
1. **Validate antibody.** KO/knockdown + positive control lysate; correct kDa; minimal
non-specific bands.
2. **Optimize.** Titrate primary; test blocking agents; confirm transfer with Ponceau.
3. **Run.** Equal protein loading (quantified); ladder every gel; consistent conditions.
4. **Detect.** Exposure series (ECL) or calibrated fluorescence; stay in linear range.
5. **Quantify.** Densitometry with background subtraction; total-protein normalization;
replicates (n≥3 biological).
6. **Report.** Full uncropped membranes, antibody details (vendor, catalog, lot, dilution),
normalization method, and linear-range verification.
## Common pitfalls
- Unvalidated antibodies (the root of most western blot irreproducibility).
- Saturated bands quantified as data.
- Housekeeping normalization when the housekeeper changes with treatment.
- Cropped membranes hiding non-specific bands.
- Transfer never checked (troubleshooting detection for a transfer failure).
- Milk blocking with phospho-antibodies.
- Boiling membrane protein samples.
- Air bubbles between gel and membrane causing blank spots (roll them out).
- Primary antibody reused past its effective life without revalidation.
- Overloading protein (signal saturation, distorted/blooming bands).
- Stripping and reprobing without verifying complete stripping first.
- Unequal transfer from dry spots or depleted buffer in semi-dry systems.
