# MeRIP-seq Pipeline

## Pipeline Overview

## Step 1: Quality Control

## QC Checkpoints

| Checkpoint | Expected | Action if Failed |

| IP/Input alignment rate | >80% | Check adapter contamination |

| Peak count | 10,000-50,000 | Adjust -q threshold |
