## Summary
Implement a transformer encoder-decoder architecture with multi-head self-attention and cross-attention layers to map encoded molecular fragments into predicted molecular structures (formula and connectivity). This skill is used when the task requires learning a mapping from multiple input modalities (fragment embeddings, spectra representations) to structured outputs (molecular graphs and chemical formulas).
## When to use
Use this skill when you have a sequence-to-structure prediction task where: (1) inputs are token sequences or embeddings representing molecular fragments or spectral data; (2) outputs are structured molecular representations (adjacency matrices for connectivity, formula vectors); (3) the mapping requires learning both intra-input dependencies (self-attention) and cross-modal alignments (cross-attention); (4) the dataset contains ≤19 heavy atoms. Typical trigger: NMR spectra → formula + bond connectivity, or fragment assembly → complete molecular structure.
## When NOT to use
- Input is already a complete molecular structure (SMILES, mol file) with no missing fragments or ambiguity — direct validation is more appropriate than assembly.
- Molecules exceed 19 heavy atoms — the article demonstrates effectiveness only up to this threshold; scalability beyond is not established.
- Spectra or fragment representations are unstructured or unlabeled — the model requires paired training data (fragments/spectra, adjacency matrices, formulas).

## How to apply
Construct a transformer encoder-decoder with multi-head self-attention in the encoder (to contextualize fragment embeddings) and cross-attention in the decoder (to attend over fragments while predicting structure tokens). Encode input fragments as learnable token sequences and target molecular structures as two parallel supervision targets: (a) formula prediction via classification loss and (b) connectivity prediction via link prediction loss on the molecular graph (adjacency matrix). Train end-to-end with combined supervised loss, validating separately on formula accuracy and bond connectivity metrics on held-out test molecules. The multi-head mechanism allows the model to attend to different fragment regions and different structural patterns simultaneously, improving assembly of complex substructures into coherent molecular graphs.

- Requires paired training data: each fragment/spectra input must be labeled with ground truth adjacency matrix and formula; limited or noisy annotation reduces performance.
- End-to-end training couples formula and connectivity learning; error in one task may propagate to the other; separate ablation studies needed to assess per-task contribution.
- Multi-head attention computational cost scales with number of fragments and sequence length; very fragmented spectra or extremely large fragment sets may be prohibitive.
