# tensor-dimension-alignment-and-broadcasting
## Summary
Align and combine feature tensors from heterogeneous prediction branches (isotope, charge, retention time) into a unified representation via dimension-wise fusion. This is essential in multi-task learning architectures where independent feature streams must be reconciled into a single fused feature space before downstream prediction.
## When to use
When implementing a multi-task deep learning model that predicts charge, isotope count, and retention time simultaneously from mass spectrometry data, and separate feature extraction branches produce tensors of different semantic dimensions that must be integrated. Specifically, use this skill when the FuseBlock module receives three independent feature tensors from isotope, charge, and retention-time prediction branches and must produce a unified fused feature representation.
## When NOT to use
- When feature dimensions are already pre-aligned or when a single prediction task is used without multi-task auxiliary branches.
- When tensors have incompatible batch sizes or sequence lengths that cannot be broadcast without data loss or padding.
- When multi-task learning is not part of the architecture — for single-task models, fusion is unnecessary overhead.
## Inputs
- feature tensor from isotope prediction branch
- feature tensor from charge prediction branch
- feature tensor from retention-time prediction branch
## Outputs
- unified fused feature tensor
- gradient flow signals to each branch
## How to apply
Define the FuseBlock module to accept three separate feature tensors from the isotope, charge, and retention-time prediction branches. Implement dimension-wise feature fusion using concatenation or learned weighted combination across the three feature dimensions. Apply a series of fully connected layers to the concatenated or weighted combined tensor to produce a unified fused feature representation. Ensure gradient flow from the fused representation back to each feature dimension branch to enable multi-task learning signal propagation. Validate the module's output shape matches the expected unified feature dimensionality and verify that gradients flow correctly during backpropagation through all branches.

## Evaluation signals
- Output tensor shape is consistent with the expected unified feature dimensionality across all batch samples.
- Gradients are non-zero and flow correctly from the fused representation backward through each branch during backpropagation.
- Loss from the multi-task learning objective decreases monotonically or stabilizes after the FuseBlock is integrated, indicating that fused features are informative for all three prediction tasks (charge, isotope count, retention time).
- Feature ablation: removing one branch at a time shows measurable performance degradation, confirming that fusion genuinely integrates signals from all three dimensions rather than ignoring some branches.
- Learned fusion weights (if using weighted combination) show non-trivial variation across feature dimensions, indicating that the model has learned to differentiate and balance contributions from isotope, charge, and retention-time features.
## Limitations
- FuseBlock assumes all input feature tensors have compatible batch dimensions; mismatched batch sizes or ragged tensor shapes will cause concatenation or broadcasting to fail.
- The method requires careful initialization of fully connected layers to avoid gradient vanishing or explosion during backpropagation through multiple branches.
- Multi-task learning assumes that auxiliary tasks (charge and isotope prediction) are genuinely informative for the main task; if auxiliary tasks are uncorrelated or contradictory, fusion may degrade performance.
- No explicit handling of missing modalities — if one branch fails to produce valid features (e.g., due to poor signal quality in mass spectrum for a particular sample), the fused representation will be corrupted unless explicit masking or dropout is applied.
