# systems-biology-model-standardization
## Summary
Standardize and validate multiple draft genome-scale metabolic models into a common format (JSON, XML, or SBML) to enable their integration into consensus community reconstructions. This skill ensures structural integrity and annotation consistency across heterogeneous input models before downstream merging and gap-filling.
## When to use
You have multiple draft metabolic reconstructions of community members or assembly variants (e.g., from different annotation pipelines or genome assemblies) in diverse or non-standard formats, and you need to merge them into a single consensus model. Standardization is the prerequisite step that allows conflict resolution and community-dependent gap-filling to operate on a uniform representation.
## When NOT to use
- Input models are already in a single, agreed-upon standard format and have been pre-validated by their source pipeline.
- You are working with a single, high-confidence reference genome metabolic reconstruction rather than multiple draft reconstructions.
- The goal is to perform single-model analysis (e.g., flux balance analysis on one organism) rather than community-level consensus building.
## Inputs
- draft metabolic models in JSON format
- draft metabolic models in XML format
- draft metabolic models in other standard systems biology formats
## Outputs
- validated metabolic models in standardized format (SBML or equivalent)
- validation reports documenting structural and annotation consistency
- parsed reaction, metabolite, and gene-association tables
## How to apply
Load each draft metabolic model in its native format (JSON, XML, or other standard format). Parse and validate each input model using COMMIT to ensure structural integrity and annotation consistency—this includes checking reaction definitions, metabolite stoichiometry, gene-protein-reaction associations, and compartment assignments. Convert all models to a common systems biology format such as SBML to enable unified downstream processing. Document any validation warnings or schema deviations encountered during parsing, as these may flag gaps or inconsistencies to be resolved by community-dependent gap-filling. Only proceed to consensus merging once all input models pass validation without critical errors.
## Related tools
- **COMMIT** (Parses, validates, and standardizes draft metabolic models; enforces structural integrity and annotation consistency before consensus merging) — https://zenodo.org/badge/latestdoi/363932874
## Evaluation signals
- All input models parse without critical errors and pass COMMIT's structural validation checks
- Reaction, metabolite, and gene-protein-reaction association tables are extractable and consistent across all standardized models
- Output models conform to SBML schema or specified standard format with no schema violations
- Compartment definitions, metabolite charges/formulas, and reaction directionality are consistent and properly annotated
- No data loss occurs during format conversion; all biological information from input models is retained in the standardized output
## Limitations
- Standardization cannot infer missing annotations or correct incomplete gene-protein-reaction associations present in the input draft models—validation will flag them, but resolution requires subsequent gap-filling.
- Models from different sources may use inconsistent metabolite or reaction naming conventions; standardization preserves these inconsistencies and relies on downstream merging logic to resolve them.
- Large or highly redundant community models may incur computational overhead during validation; no performance benchmarks are provided for models with >10,000 reactions or >100 community members.
