## When to use
Apply this skill when you observe jagged or noisy peak profiles in low-abundance ions after loading raw IM-MS data (Agilent MassHunter .d or UIMF format) into PNNL-PreProcessor, and you need to enhance signal continuity and peak shape without loss of true analyte signal before downstream feature extraction, demultiplexing, or ion mobility deconvolution.
## When NOT to use
- Input data has already been smoothed or post-processed by another tool — applying smoothing twice may over-smooth and reduce analyte specificity.
- Analysis goal requires preservation of all raw intensity variation (e.g., unbiased noise characterization or model training on raw noise profiles).

## How to apply

The smoothing algorithm operates across the retention time, drift time (ion mobility), and m/z dimensions to remove artifacts that appear as jagged discontinuities in low-abundance ion traces, while real signals—characterized by coherent profiles across multiple scans and frames—are enhanced and preserved. The rationale is that true biological signals span multiple data points with consistent intensity trends, whereas noise-driven jaggedness is localized and incoherent across dimensions. Verify that output peaks show smooth, unimodal profiles and that signal-to-noise ratio has improved relative to the unsmoothed data without compressing peak width or reducing intensity quantitatively.
