## Summary
Implement and train a deep learning reconstruction module to enhance high-throughput mass spectrometry signals for multiscale tissue and single-cell analysis. This skill enables recovery of fine spatial and molecular detail in mass spectrometry imaging data through supervised learning on high-resolution reference data.
## When to use
When you have raw or preprocessed mass spectrometry data (feature matrices or transient files) acquired at lower mass resolution or with signal degradation, and you possess high-resolution reference MSI data or simulated ground truth to train a reconstruction model. Use this skill to recover biochemical detail across multiple scales (tissue-level and single-cell) without acquiring additional experiments.
## When NOT to use
- Input mass spectrometry data is already high-resolution or not degraded—reconstruction adds computational overhead without benefit.
- No labeled training data or ground truth reference available—supervised reconstruction requires annotated high-resolution MSI for model learning.
- Analysis goal is exploratory clustering or differential analysis of as-acquired data—reconstruction is not necessary for unsupervised analysis.

## How to apply
Load the MEISTER repository and review the deep learning reconstruction component architecture. Prepare input mass spectrometry data in the format expected by the MEISTER reconstruction module (raw transient files or preprocessed feature matrices). Configure the deep learning model with appropriate hyperparameters, then train it on high-resolution reference MSI data using the MEISTER training pipeline. Evaluate the trained model on held-out test data by computing reconstruction accuracy or loss metrics. The rationale is that the decoder and regressor components learn to map degraded or low-resolution spectra to high-resolution molecular profiles through supervised training, enabling downstream multiscale analysis.

## Evaluation signals
- Reconstruction loss (computed on held-out test data) meets or exceeds baseline performance reported in MEISTER_eval.ipynb.
- Reconstructed feature matrices show recovery of expected molecular signals with m/z accuracy maintained from input data.
