## Summary
Estimate a sparse network graph structure from a feature matrix by applying the graphical lasso (GLASSO) algorithm to compute a sparse inverse covariance (precision) matrix. This skill identifies feature relationships as edges in a network by detecting non-zero entries in the regularized precision matrix, enabling downstream network visualization and sub-network analysis.
## When to use
Apply this skill when you have a feature matrix (rows=samples, columns=features) and need to infer conditional independence structure among features, particularly when the true network is believed to be sparse and you want to control the sparsity level via regularization. Use this as a preprocessing step before overlaying PCA scores or other dimensionality reduction results onto the inferred network.
## When NOT to use
- The input is already a covariance or precision matrix rather than a raw feature matrix.
- The true underlying network is believed to be dense; GLASSO assumes sparsity and may over-regularize.
- Sample size is very small relative to feature count and regularization cannot be reliably cross-validated.
## Inputs
- Feature matrix (rows=samples, columns=features)
- Regularization parameter lambda (controls sparsity level)
## Outputs
- Sparse inverse covariance (precision) matrix
- Network graph structure (nodes, edges, weights)
- Edge list or adjacency matrix representation
- GraphML or equivalent serialized network format
## How to apply
Load the input feature matrix into Python and apply graphical lasso (GLASSO) with a regularization parameter (lambda) that controls sparsity—higher lambda yields sparser networks. The algorithm computes a sparse inverse covariance (precision) matrix by solving a penalized likelihood optimization problem. Extract the network graph structure by identifying non-zero entries in the precision matrix as edges between features, recording their weights. Serialize the resulting network (nodes, edges, weights) to a structured output format such as an edge list, adjacency matrix, or GraphML to enable downstream visualization and analysis.
## Related tools
- **pcaGLASSO** (Python package implementing GLASSO graph generation and PCA score overlay for network visualization) — github.com/jlichtarge/pcaGLASSO
## Evaluation signals
- Precision matrix is symmetric and negative-definite.
- Non-zero entries in the precision matrix correspond to edges with non-zero weights in the output network.
- Sparsity level of the output network increases monotonically with lambda.
- Network graph structure can be successfully serialized to edge list, adjacency matrix, or GraphML without missing or malformed entries.
- Downstream PCA score overlay on the inferred network identifies interpretable sub-networks without structural inconsistencies.
## Limitations
- GLASSO assumes the true network is sparse; violation of this assumption leads to biased edge estimates.
- Choice of regularization parameter lambda is critical; cross-validation or information criteria are required to select it reliably.
- The method estimates conditional independence structure only; it does not imply causality.
- Computational complexity grows with feature count; scalability may be limited for very high-dimensional feature matrices.
