## Summary
Deep learning reconstruction of high-throughput mass spectrometry signals to enhance signal quality and enable multiscale biochemical mapping of tissue and single-cell samples. This skill uses a trained neural network decoder to reconstruct noisy or undersampled mass spectrometry data, improving spatial resolution and molecular coverage for downstream integrative analysis.
## When to use
When you have raw or preprocessed mass spectrometry imaging (MSI) data with limited spatial resolution, high noise, or incomplete molecular coverage, and you want to enhance signal fidelity to support multiscale tissue–single-cell mapping or brain biochemical profiling. Typical triggers: MSI data acquired at low mass resolution; serial tissue sections requiring consistent signal reconstruction across slides; need to integrate high-resolution tissue MSI with single-cell mass spectrometry datasets.
## When NOT to use
- Input data is already high-resolution, high signal-to-noise MSI acquired at target mass resolution; reconstruction adds minimal benefit and increases computational cost.
- Mass spectrometry data is from a fundamentally different instrument type or ionization mode than the MEISTER training set; domain shift may degrade reconstruction accuracy without retraining.
- Analysis goal does not require spatial integration or multiscale mapping; simple spectral or peak-table analysis does not need signal reconstruction.

## How to apply
Load raw mass spectrometry feature matrices (imzML or .d Bruker format) and prepare them as input tensors matching the MEISTER model architecture. Initialize a pretrained or newly configured deep learning decoder and regressor with appropriate hyperparameters (learning rate, batch size, latent dimensionality). Train the reconstruction model on high-resolution reference MSI data using the MEISTER training pipeline, or apply a pretrained model checkpoint (e.g., saved_model.zip from the manuscript) to low-resolution input data. Evaluate reconstruction fidelity using held-out test MSI sections, computing loss metrics and comparing reconstructed peak intensities to ground-truth or validation reference data. Save decoded feature matrices in imzML or HDF5 format (.h5) for downstream multiscale analysis (3D registration, regional segmentation, cell-type mapping).

## Evaluation signals
- Reconstruction loss on held-out test MSI sections is lower than baseline (untrained model or classical interpolation), and loss convergence plateau indicates model has learned stable signal patterns.
- Reconstructed peak intensity distributions across spatial coordinates match ground-truth reference data; compare via mean absolute error (MAE) or Pearson correlation on validation sections.
- Post-reconstruction feature images (e.g., via parametric UMAP embedding) show coherent spatial organization consistent with known brain anatomy (e.g., distinct hippocampal or cortical layers).
- Tissue MSI reconstructed data and single-cell MS data integrate successfully (e.g., tissue cells map to single-cell clusters with >70% assignment consistency in unsupervised cell-type mapping).
- Output imzML or HDF5 files decode without errors in downstream analysis notebooks; pixel intensity ranges and metadata (m/z, spatial coordinates) are preserved and consistent.
## Limitations
- Model performance depends on quality and representativeness of the training reference MSI dataset; domain shift to new tissue types or instrument configurations may require retraining.
- Reconstruction does not recover molecular signals absent or extremely weak in the raw input; primarily enhances and denoise existing signal, not invent new species.
- Computational cost is high for 3D coronal datasets (serial sections); GPU memory and training time scale with data dimensionality and model depth.
- README notes that code documentation is still under expansion ('We are expanding our code documentations to make it friendly'), so detailed parameter tuning guidance may be limited.
