# graph-based-molecular-representation
## Summary
Represent molecular structures as graphs with atoms as nodes and bonds as edges, enabling transformer and neural network architectures to learn structure-from-spectra mappings. This representation decouples molecular connectivity and formula prediction into discrete, learnable tasks suitable for end-to-end neural training.
## When to use
When you have 1D NMR spectra (¹H and/or ¹³C) as input and need to predict complete molecular structure (both molecular formula and bond connectivity) for molecules with up to 19 heavy atoms. Use this skill when you want to train a neural model that treats formula prediction and bond connectivity as separate supervised learning tasks that can be jointly optimized.
## When NOT to use
- Input spectra contain molecules with >19 heavy atoms — the framework's demonstrated scope does not extend beyond this
- You require 2D NMR spectra or other spectral modalities — this skill is designed specifically for 1D ¹H and/or ¹³C NMR
- Your goal is to predict only molecular formula without connectivity, or vice versa — the skill's value derives from joint graph-based representation and multitask learning

## How to apply
Encode target molecular structures as both adjacency matrices (capturing bond connectivity as a graph link-prediction task) and formula vectors (capturing atomic composition as a classification task). Prepare a training dataset by pairing fragment token sequences (derived from predicted substructures) with these dual representations. Train a transformer encoder-decoder architecture with multi-head self-attention and cross-attention layers to map spectra-derived fragment embeddings into this graph space. Use supervised loss on both formula classification and graph connectivity prediction, optimizing jointly. Validate on held-out test molecules by comparing predicted adjacency matrices and formula vectors to ground truth using separate accuracy metrics for each output.
