## Summary
Fusion pooling combines CNN and Transformer feature outputs via learned or fixed aggregation to produce unified spectral embeddings for downstream identification tasks. This skill is essential when hybrid architectures must be reconciled into a single, discriminative representation without losing local or global context.
## When to use
Apply this skill when you have extracted parallel feature streams from a CNN backbone (local spectral patterns) and a Transformer backbone (global dependencies) in 1H NMR spectra, and you need to fuse them into a single embedding for bi-encoder or cross-encoder processing before compound identification scoring.
## When NOT to use
- Input spectra have not been preprocessed or normalized — apply preprocessing before fusion pooling
- Only one backbone (CNN or Transformer) is available — fusion pooling requires parallel branches
- Compound identification task does not require capturing both local and global spectral context — single-branch model may suffice
## Inputs
- CNN feature output (local spectral patterns from convolutional layers)
- Transformer feature output (global dependencies from self-attention layers)
- 1H NMR spectral data (preprocessed, normalized)
- Compound reference embeddings
## Outputs
- Fused spectral embedding (unified representation combining CNN and Transformer features)
- Bi-encoder logits or cross-encoder relevance scores for compound identification
## How to apply
After the CNN and Transformer branches independently encode the 1H NMR spectral input, apply fusion pooling to concatenate or weight-combine their outputs. The fusion strategy should preserve both local feature information from the CNN and long-range spectral dependencies from the Transformer. This fused embedding is then passed to the bi-encoder branch (for spectrum-reference pairs) or cross-encoder branch (for joint spectrum-compound processing). The choice of fusion method (concatenation, weighted sum, attention-based gating) should be validated on a held-out test set to confirm that compound identification accuracy and ranking metrics improve relative to single-branch baselines.

## Evaluation signals
- Compound identification accuracy on held-out test set is higher with fusion pooling than with either CNN or Transformer branch alone
- Ranking metrics (e.g. rank-1, rank-5 accuracy) on test spectra meet or exceed reported baseline performance
- Fused embedding dimensionality is consistent with downstream bi-encoder and cross-encoder input expectations
- Loss function (weighted combination of bi-encoder and cross-encoder contributions) converges during training without divergence
- Ablation study confirms that removing fusion pooling (e.g., using only CNN or Transformer) degrades identification performance
## Limitations
- Fusion pooling design choices (concatenation vs. weighted sum vs. attention-based gating) are not exhaustively compared in the article; practitioners must validate on their own spectral datasets
- Performance depends critically on the quality and diversity of preprocessed 1H NMR training data; limited or biased training sets may not generalize to novel compounds
- Computational cost of running parallel CNN and Transformer branches increases memory and inference latency compared to single-branch models
