## When to use
Apply this skill after gap-filling metabolic models in a community context when you need to verify that filled reactions maintain stoichiometric balance, that biomass production is feasible under community-level constraints, and that cross-member metabolic dependencies are satisfied. Trigger on: (1) completion of community-dependent gap-filling; (2) model export to SBML or JSON format; (3) need to certify model quality before flux balance analysis or community simulation.
## When NOT to use
- Input metabolic models are not gap-filled; validation applies post-gap-filling, not pre-gap-filling.
- Community models lack defined biomass reactions or exchange constraints; validation requires these to test feasibility.
- Models are single-organism (non-community) reconstructions without inter-organism metabolite dependencies; community-specific validation is unnecessary.

## How to apply
After COMMIT's community-dependent gap-filling algorithm identifies and fills metabolic gaps using community-level constraints, validate the resulting gap-filled models by: (1) checking reaction balancing (stoichiometric coefficients and element conservation) for all reactions, particularly newly filled ones; (2) testing biomass production feasibility by running flux balance analysis (FBA) or similar constraint-based optimization on each member model and the community aggregate; (3) verifying that cross-member dependencies (e.g., metabolite exchange, cofactor regeneration) remain consistent across the community. Export the validated, complete community model in standard format (SBML or JSON) only after all three checks pass. Failure signals (unbalanced reactions, infeasible biomass, broken dependencies) trigger revision of gap-filling parameters or manual curation.

## Evaluation signals
- All reactions satisfy element balance (mass and charge conservation) for newly filled reactions and existing reactions.
- Flux balance analysis on each gap-filled member model produces non-zero, biologically plausible biomass flux (feasible solution detected).
- Community-level FBA with cross-member exchange reactions yields feasible solution; no blocked cycles or unmet cofactor demands across members.
- Model exports to SBML or JSON without schema errors; all metabolites, reactions, and genes are correctly referenced.
- Comparison of gap-filled model to pre-gap-filling model shows only expected additions (new reactions, metabolites) with no deletion of originally present reactions.
## Limitations
- Validation relies on defined biomass reactions and exchange constraints; incomplete constraint specification may allow infeasible solutions to pass validation.
- Reaction balance checks assume correct stoichiometric coefficients in input gap-filling output; errors in COMMIT's gap-filling algorithm will not be caught by this validation step alone.
- Community-level validation assumes inter-organism metabolite pools are correctly specified; misspecified or missing exchange reactions may mask inconsistencies.
- Feasibility testing via FBA depends on the choice of objective function and solver; different solvers or objective definitions may yield different validation outcomes.
